I was trying to replace the rear strut, the replacement part looked the same except the flange for bolting on the sway bar link is more than 1′ lower on the body of the strut. Will this be problem?

Good that you asked. It will cause and issue and should not be used. It would change the way the sway bar works. The strut you use should be the same as the one you took off.
